Not sure if you’re asking for a web based game or not, but if you’re open to a Steam game, I say take a look at Table Top Simulator. I know next to nothing about Yu-Gi-Oh, but I know a lot of card games have been modded for TTS by the community. Even if a particular mod doesn’t have all the cards, there’s a chance you could add them yourself pretty easily.
