To re-enable them, you have to set
misc.etc_dnsmasq_d
totrue
either by editing/etc/pihole/pihole.toml
or using thepihole-FTL
command:
sudo pihole-FTL --config misc.etc_dnsmasq_d true

I just ran into this last night and discovered the solution as well. Unclear why they chose this migration behaviour!
